Is it okay to do some automation on the master bus or stereo out?

It is better to use a bus before the master for that kind of stuff.

If you need to automate the master, then go for it! Many great sound engineers use master fader automation to reduce the verses and give the chorus more punch.

I use it for fades.

Just a heads-up: Don't do that (except for fade-ins and outs).
